I joined 3 parts of the PLL schematic together using paint.net and now I can read from a single sheet.

That line which has been cut is the 40kHz output which is used in loop1 as reference. I don't think it can be to blame for the problem since if it was inadequate/missing the PLL would not lock at all.

I can't see what the motive would be for attenuating it like that. I assume the MB8718, Q27, looks original and unmolested?
